Well...do you? Take it out of the legal context. She signed a contract to abide by catholic doctrine. She may not known about artificial insemination, but she surely knew that having a same-sex partner was against church doctrine. Was it wrong for her to sign and accept the job?

You can't say 'take it out of the legal context' and then immediately invoke the contract; an employment contract is a legal instrument. That aside I will address your more general concern.

I'll concede that it is almost certain she knew the Catholic church's stance on homosexual relationships, which makes accepting church doctrine as a condition of employment dishonest. I would never seek employment with any church.
