You can't say 'take it out of the legal context' and then immediately invoke the contract; an employment contract is a legal instrument. That aside I will address your more general concern.
I'll concede that it is almost certain she knew the Catholic church's stance on homosexual relationships, which makes accepting church doctrine as a condition of employment dishonest. I would never seek employment with any church.
