Stalin didn't hold the same regard for the church after he was kicked out of it.
Actually Stalin reversed soviet policy wrt the Orthodox church in 1941, partly as a component of the Great Patriotic War. And there is evidence to suggest that he never gave up his orthodoxy, just got pissed at it because he wouldn't have been able to rise that far within the church.
