Its been a while since I looked into it but from my understanding of it the eagles are the pets of one of the gods of middle earth. They, like the wizards aren't really meant to get too involved in the goings on in middle earth but are allowed to lend a helping hand from time to time when needed. Gandalf and the other wizards we're meant to just be advisers. So essentially they are allowed to help when absolutely necessary but beyond that they really aren't allowed. Gandalf himself is pretty close to breaking the 'rules' by getting as involved as he did.
