Numbers 31 is talking about the same people that led the Israelites off the path, completely ruining all kinds of shit for them (Gods Chosen at The time) and caused plagues on them. They were instructed to kill all who weren't innocent or who had there fathers blood. Of course this was a way to make certain hey couldn't be led astray by there evel again.
Deuteronomy 20: 10- 14 is simply instructions for how to take over an area in the name of God. Times were completely different back then war was inevitable. Women weren't left to deal with things on there own. They would have gladdly come along in most cases. Never says for them to force there wives sexually. It would never have come to that in those times because women were part of man and did not stand alone at that time.
Aaron was killed because once again he was a messenger, and when he made a miracle happen through the Lord's guidance he took crwdit for it. Again he was supposed to be worthy of leading the Lord's chosen people so being selfish and pridefull wouldn't work. He and his son where completely ok with the Lord's order, and understood it too.
You can't really compare the way Yah was at that time to the way it is now. It was a completely different scenario back then. And if everyone would have done what they where supposed to fully believe in back then; surely shit wouldn't be so fucked now. They where to lead by example in order for less sin to take place today. It has always been a out the good of man.
