Personally I never ask my psychiatrists or other doctors about their religious preferences. A doctor with any medical integrity will not allow her religious views to influence her job.

Freud was indeed very scornful about religion, and the Christian religion specifically.  He wrote many works arguing against Christian tenets.  However, as far as I know, he did not publish studies on religion and mental illness, and therefore made no diagnosis as such.   But you're talking about very early works.  If you want to discuss studies, we should limit them to works published in the last 10-15 years at the most.  

But then, you're probably not here to discuss the current APA's views on religion and mental illness.  

You just seem to be fixated on the idea that your doctor should be a Christian, or perhaps more accurately, a Deist.  I'm sure there are a lot of them out there.   So what's the problem?
