No one was ever 'stoned to death' by an atheist means "atheism never causes biblically based stoning but the bible certainly can cause it."
So what you think is that the statement "No one has ever been 'stoned to death' by an atheist." means that people have most likely been stoned to death by atheists but not for biblical reasons. But also that it could be for biblical reasons.
From what I've read up on scare quotes aren't used that way.
