Commitment to your sense of decency is self-interest. If you are not happy with your job, get another.
You haven't elaborated on the indignities your employer inflicts on you. I hope they're not truly egregious. Try to be skeptical of your own damn self, check your pride, and focus on things you like about going to work. Ask if standing up for a belief yields benefit or is a complication you can avoid.
Giving that advice to an atheist seems unnecessary. But I'm not one to let workplace bullshit linger in my thought. I love what I do, and work has never not sucked.
