Fishing for minnows with a shark net is not the ideal basis to conclude that there's no minnows in the ocean.

Or as Abraham Maslow said, when the only tool you own is a hammer, every problem looks like a nail.

er... no... no. It isn't a basis to conclude that at all. No-one ever having obtained any evidence of a Minnow even existing would be though.
I'm also fairly certain you'd still be able to tell a nail from say... a patient in an operating theatre. I think you'd notice your tool isn't ideal for the circumstance so you'd see that you need to obtain some knowledge of the anatomy and a scalpel to even begin tackling that problem. You wouldn't just go "oh well" and start hammering away at the patients stomach. I would suggest that science is the scalpel and religion is the hammer.
Your analogies kind of fall flat.
