Good. Don't. I've seen how painful that kind of a shift can be; don't make it any more difficult for her than it has to be. Even though you're an atheist, you might consider looking up a GLBT friendly church for her to go to. They might be able to help her rectify her religious beliefs with her sexual orientation.
