If the question is, "How does thought originate?," we have to begin with defining the nature of the mind. From my investigation of brain evolution, I've learn that thought is a product of the mind and that the mind is an environment of cognitive activity within the brain's structure that arises from brain function. Brain function involves a concert of cortical and subcortical neural activity; therefore, thought is a product of cortical and subcortical neural activity.

One of the greatest misperceptions of the brain is its association with cortical function only; i.e., a misperception that the cortex constitutes the entirety of brain function. However, the evolution of brain structure suggests that the cortex merely enhances the efficiency of subcortical structure. This is why extensive damage to the cortex does not endanger life as such damage to subcortical structure would cause.

Back to your original question,"How does a thought originate?," to have a thought is to have a mind and to have a mind--as brain evolution suggests--is to have the capacity to integrate multiple sensory information in way that produces behaviors independent of instinct. With a mind, our animal ancestors gain the capacity to behave proactively rather than reactively; i.e., the capacity to think before reacting.
