If so, could 2 brains be manipulated (hypothetically) to be identical? if so would those identities be the same? If the brain ceased to function entirely why wouldn't the identity cease entirely?

4- You are correct that the abstract is about circulatory arrest ... although deep circulatory arrest standstill operations are defined in medcal dctionaries as verifying that no brain activity is present.
