Hitler is about the most famous person in recent history that attempted genocide, so they don't want to think of him as a catholic that had "god with us" on the belts of his followers.
Though even if he was, so what? I doubt any of these people demanded the mass killing because of atheism. there is no atheist holy book that commands its followers to kill those of other religious beliefs. The abrahamic religions are the ones that have a book that promotes genocide.
Even Jesus teaching people to love your enemy rings a bit hollow when he also suggested to people to drown those who lead others away from christianity. I'm not sure how you're expected to love your neighbor and your enemy, but hate yourself and your family at the same time.
