It hasn't been 500 years yet since the Catholic Church was pondering the question of wether or not Native Americans were actually humans (had a rational soul); I think something similar would take place if we end up discovering intelligent life in some other planet.
Armed with guns and small pox, Christians had leisure to smugly speculate about whether christians were better endowed than their fellow men by their fictional creator. Confronted with aliens thousands or millions of years in advance of us, I think all Christian has time to do is bleet bitter about why their nonexistent creators had forsaken them, perform a few pitiable gestures of devotion in vain hopes of reclaiming favor, and then disappear into oblivion as the rest of the mankind comes to grips with how nonexistent are the powers of divine in the face of the powers of the temporal, albeit extraterrestrial.
