I always got the impression from the books that he was an atheist aswell, but i tend to assume that people i like share my opinions for some reason. It seems like he views the various gods and people that follow them as being tribal in nature and that requires a perspective on religion not many believers have. I don't remember the Faith Militant (great name) being as aggressive in the books as they are in the show though but maybe i'm mis-remembering
