11 of the 12 balls were under inflated by two pounds each. Even if you took it that the Pats had the balls inflated at the minimum of 12.5 psi each, the change in temperature would only account for the balls being at 11.7 psi. Which still leaves 1.2 psi of deflation unaccounted for.
