No one is denying that human beings can be very violent but, in the past, you wouldn't even know that most atrocities took place.  If you did hear about them, you probably wouldn't even be outraged because dehumanizing a large part of humanity would be part of your upbringing. 

Of course, humans can act against their instincts but if you admit that then why should our species let itself fail? 

I think the problem is that you are making assumptions about atheists' beliefs.
