It's as natural as saying 'goodbye' for many people, especially in the South. It may not be a company-approved salutation, if you care enough to look into it. I usually reply that I hope they have a good day too.

The woman I usually deal with over insurance issues for work is out for a time for medical reasons. Almost all our interactions are via email. In her absence the person I have to deal with ends every email with a Bible verse. Normally I would skim right over stuff like that but since this person uses ENORMOUS font for the verse there is no scanning past it unnoticed. I will be glad when the other lady gets better and is able to handle our account again.

Having lived in the south for so many years the 'have a blessed day' thing doesn't really bother me but I don't like the billboard sized Bible verses in every email.

They smile when they say it, then glare when I don't repeat it back. Shallow souls.

None of that happens here in portugal, the customer services are recorded and never said something of the sort. They usually say "is there something else I can help with?" And then after a no thanks, they say goodday/night and both sign off.

I wouldn't care much about it. I usually end my phone calls with "goodbye and hugs". In portuguese ofc. A hug is "abraço"

I hear that several times a week down here in the South. Doesn't bother me. 
I receive it as "Have a nice/good day", so I say "You too" or "Thank you" in response and keep it moving.

I get it all the time. Response is (nice/not angry) "No thanks, atheist".

If you let them slide, they won't learn.

I would reply back with the quote from Douglas Adams about god disappearing in a puff of life logic.

In a slughtly larger font and bolded.

I'm old.  I need this part time gig and the other woman should be back to work soon.  I will grit my teeth and mutter bad words under my breath for now.  

I may throw in some pagan-y happy holidays in a cool font and lots of colors or maybe in the Jewish blue/white/silver color scheme - perhaps with a Star of David.
