It's called density. The atmosphere floats above the more dense ocean due to gravity.

All that the water will do is very slightly increase the diameter of the earth by about 2 X 8,848 m(height of Everest). That would be less than a 0.14% increase. The atmosphere will still be held by gravity.
Now either the water already existed on Earth, in which case surface gravity is only barely weaker, or the water was added to Earth, which would make the gravity an eentsy bit greater.
The atmosphere wouldn't go anywhere.
