Islam- Allah has prohibited it and punishment death.
Atheism- No punishment in an objective sense but rather a punishment if some relativist atheist wanted to punish the individual in contract to the other relativist atheist who believes there should be no punishment

Atheism- Rape can be good and bad
Islam- Rape is heinous and forbidden

atheism is a disbelief in god so you're correct an atheist could think rape is good and do it with no fear of god, but since most secular governments have made rape illegal you can see most atheists come to the conclusion without god that rape is wrong.
And some muslims still rape even though they are Muslims.

And if I understand correctly the Islamic justice system is based upon eyewitness testimony, which seems to have obvious flaws.
