Merely being directly cited as a justification does not ascribe guilt to any ideology.

This is certainly true, unless that ideology does, in fact, promote or condone the crimes. Anyone who has read the Bible thoroughly knows that it does indeed do both things.

If someone in the 30s ascribed a justification of the Holocaust, directly, because atheism is true, that doesn't make atheism responsible for the Holocaust.

It doesn't, because that would be an untrue (indeed, non-sequitur) assertion. If, however, it was attributed to the ideology of National Socialism...
