A friend of mine recetly converted from islam to atheism and gave me some points which actually put me in a difficult situation. Now my own faith is shaken and i am unable to realize the reality of Islam and Atheism. I have almost 65% of islamic knowledge now i want to hear the other side of the story. I can see some flaws already but want you people to help me, explain me and make me understand the logical points which you think are against islam.

Well there is a lot of problems within Quran.
Here is one problem: Quran states in 17:59, that nothing prevented God from sending the signs/miracles/indications except that the ancients/past people rejected them. This is an illogical reason, because it didn't prevent signs being sent in the past. For example, people before Jesus time rejected signs, but it didn't stop God from sending signs with Jesus.
Another thing is that it doesn't make sense to say that people in the past rejecting signs made signs in ineffective in the future, because, there is no link that would make it so. If it was the sole cause it would have caused miracles to be ineffective in the past, so at most (although I don't think it's rational), it could be a factor, but not the only thing that caused God not to send miracles.
The hadiths try to show a different reason, that Mohammad was specifically asked if signs should be sent because if they reject them, they would be punished, and Mohammad replies in negative (so he get's to decide God's actions regarding this!). This is a different reason.
But even this reason is illogical, because it's stating the religion is not provable enough to merit punishment, but Quran is suppose to be a manifest clear miracle/sign, so the excuse hits itself in the foot.
Moreover, during Isa time, the Jews were not destroyed, when they were shown signs and rejected, so there is nothing forcing God to punish them for rejecting the signs.
There is other problems. But this was the first issue that really bothered me.
Aside from that, most of the responses to why a sign has not been brought down, were red herrings.
And finally, the moon split miracle contradicts all these excuses, which kind of implies no moon splitting happened.
