Well yeah, or even just in the specific cases that it happens: religious bigots have this weird idea that "I personally refuse to provide you a marriage license on religious grounds," somehow translates to "well, I guess that means you're just not getting a marriage license," or "therefore, this entire organization is doing likewise," which just can't happen on things people have a right to.
If you don't want to violate your conscience in this issue, fine; my first suggestion is finding a job that won't hold that possibility, instead of expecting to be able to pick and choose your duties, but my second is that you keep in mind that you're not going to be preventing progress from happening entirely by kicking up a fuss.
