In no particular order:
Spiders. I remember phoning into work one day mentioning that I'm going to be late because there was a huge spider between me and the shower.
When I later described this spider everyone assured me that it wasn't dangerous at all, and that it is called a hunting spider. Why call it a hunting spider if it's not dangerous!? (I tried to find a picture but got a tiny bit too feaked out)
Heights. I never used to be scared of heights as a child. I used to climb up really tall mountains and it is (another) miracle that I survived to this age.
When I grew up I thought it would be fun to go parachuting. It wasn't - but it did give me a healthy respect for heights. Later I went bungee jumping. This turned my respect into outright fear. Facing your fears isn't always a good idea.
Hell. I don't believe in it, but it is a bloody scary place.
Ghosts. Another thing that I don't believe in. I still had to spend one night (when my bf was away) sleeping in the living room because I was too scared of the windows in our bedroom. I blame Supernatural (the TV show).
Hehe, I can go on forever. Why am I so scared of stupid things!?
