If Jesus was god then shouldn't he have known this would be a issue and make it very clear in order to avoid problems?

There was not a general order to kill non-believers. Most were allowed to continue on, and sometimes god used other peoples to discipline Israel.

Not sure which issue you're referring to here - is this going back to the hate your family verse? He still ordered people murdered for no other reason then to punish them, and take their land. Sorta like hitler did to the 16 million in the holocaust.
