It's not true all the time. For example Jainism emphasizes non-violence and tolerance to the extreme with no exception whatsoever (to my knowledge). And for a lot of religions it depends on the interpretations of the holy books by believers.
Correct you are, but on an instinctual level, there is that urge to kill and expand territory for the sake of extending the reach of your species. Humans do not escape this instinct, merely remold it under whatever justification possible. Religion, Vengeance, Manifest Destiny, Disney. Religion introduces the concept of a far easier justification for this urge, however. Whereas the use of critical thinking, rationality, would seem to eradicate most ideas of such thoughts on a "Human Intellectual" level.

So the basic morality you're talking about only works with people that you think to be like you (genetically, physically or ideologically) or did I miss something ?
Incorrect. I'm talking about the Group Mentality of wildlife (including ourselves). You see when Hyenas pick off a weaker one or one that may have been from a different pack, or just looks different. This behavior is reflected in Human Society. It is instinctual to pick off those that look or seem different than you, to keep that Normality of Genetic Exchange. Hitler had the best example of this, he wanted his specific race to further their genetic "superiority", killing off those he felt different and inferior. It is the same way in the wild, and in Human Behavior. But Rational thought should tame this down, whereas Religion promotes such violent, primitive, and instinctual behavior.

Religion doesn't corrupt it, it only uses it to its advantage, convincing people that this or that is your enemy. You just redefined your kind as to not include those genes, and you're trying to dehumanize those people.
I can not dehumanize what was already dehumanized. People can change, and some can't. It is my own, personal opinion, that those which can not, should not be allowed to affect our world. I'd suggest shipping them off to another planet so they may be happy on their own, but it's really quite a complicated series of dialogues to delve deeper into this.

Not your species, but your group I think. Inside a same species witnessing killing for territory is common, even though close physical resemblance holds you back to a certain point from doing so.
Also, there is no instinctual urge to kill and expand territory. Those behaviors are direct consequences of the urge to survive and the existence of a limited environement.

What I meant was that "treat others as you would like yourself" is not instinctual since you said "instincts tell us to eradicate opposition that look or seem different to us."

Religion doesn't always promote or justify such instinctual behavior, the golden rule is in the Bible for example. And as I said Jainism is based on non-violence and non-coercion, so your statement is not valid for every religion.

You're making a false generalization of all religion. You have to separate fascist-like forms of religions and non coercive peaceful one. And this depends on the teachings of every religions and their different interpretations.

I added the bold part.

A nice example of intolerance which could be said by any religious fundamentalist asking that people adopt what he thinks is obvious (his God's word).
