Are we the boogieman?
This is something that has been on my mind recently. Some people don't really care about the portrayal of atheists in fiction, but to me it is a sign of how we are perceived on the whole. What is odd is how rare it is to have an atheist protagonist in a story. The only 2 I can think of is Edward Aleric from full metal alchemist and William adama from battlestar Galactica. But science and the evil evil scientist moteef is fucking everywhere.

Gregory House is an atheist. Though he's also a jackass.

Modern science is only a few hundred years old. Religion is many thousands of years old. Whe new things come along to disrupt the status quo, people who benefit most from that status quo will react badly. A good example is how many people think the god debate is settled, and evolution is debunked.

Yeah forgot about him. That show is surprisingly kind to atheism given its on fox, and that it also implies Wilson and Chase are atheists as well, without shoving it up peoples ass.

Temperance from Bones is nonreligious, though it seems every time she does something that's not mainstream, like dating two men at once, it doesn't go well and she stops. So it seems her beliefs aren't always shown to be valid.

Greg Gutfeld is curiously muted in his atheism, unlike everything else in his world. His co-panelists can rip on atheism all they want, and he won't say anything.
 The granting of a pardon is an imputation of guilt, and the acceptance a confession of it.

If you have a little time and want a good laugh, this review from TBR shows the absolute extreme of strawman atheists in movies. Most movies at least try a bit harder than this not to have atheist = asshole.

I think as atheism rises and becomes more understood, the stigma will slowly fade. Eventually it won't even be a big deal that a character is an atheist.
