I think the most important thing is to let actions speak loudest, and show by example that atheists are decent people and not the spawn of Satan that we are made out to be by religious preachers.
I hope your friend does come around.
If she comes back fine if not you are better off without her. Compromising your beliefs to appease her not a road to go down. She can accept you for who you are or take a hike.
