Scientists believe it because they have discovered them. They created experiments which demonstrate that a nucleus, electron, photons and neutrons exist. What's more they actually make use of these discoveries. For example, if they were wrong then nuclear power stations would not be supplying us with electricity. We wouldn't have nuclear bombs so Hiroshima and Nagasaki would not have been blown up. This is evidence that we can see and measure.
There is no evidence for God that we can see and measure in this way. There is no experiment that can prove the existence of a god whereas there are plenty of experiments to prove the existence atoms and sub atomic particles.
