That depends on the facts which concern your religion.
If you believe that the bible is the perfect answer from a perfect god for all of life's questions, then Christians would have to admit that if this was your god, there's something he didn't tell you about. I am quite aware that Catholics don't even read the bible, leaving it's wisdom entirely in the hands of their clergy to hand out to them selectively, but then from where else do they derive their authority? If they don't have a perfect, and presentable source for their authority, then who the hell are they really?
The Vatican has, until very recently in its history held that life apart from the earth is not possible. It simply could not be when the sun and stars revolve around the earth! Doesn't really seem to me like their information resources have been all too infallible.
Therefore, the discovery of ETs, be they microbes or little green men, would not leave your clergy with some explaining to do - it would leave them with more explaining to do.
