I'd say that you should tell your mother respectfully, and with understanding of her position, that going through with confirmation as an atheist would not be appropriate. God wants people to be confirmed because they want a relationship with him. Tell her that being an atheist is not denying the possibility of God, but rather seeing no convincing evidence for him. That way she has hope for a future conversion back to the faith if evidence warrants. I'm sure your mom loves you and you should be as caring about her feelings as you can and continue to love her as well.
god doesn't want anything, he doesn't exist. The church wants confirmations because it looks like the number of adherents is higher than it actually is.
