They were originally written as an homage to comedy duos like Laurel and Hardy, and originally written in a time when people wouldn't question why two men would be inseparable. One Sesame Street Live performer said ""I just kind of try to think like a 6-year-old or a 7-year-old, because that's how old Bert is."" Also, according to Jon Stone, who was there at the beginning and even wrote the script for the pilot, they were also written to be a reflection of Jim Henson and Frank Oz' own friendship. They were on the show for well over a decade before Saltzman came into the picture.
Also, even if it's true, Bert is still at least bisexual, since he has been known to be attracted to women:
