Gene Roddenberry would not have allowed this. No wonder that back in the day he kept firing writers because they can't keep up with his vision.
Towards the end (TNG) he was firing writers because he was losing his mind.

But on the up-side maybe the angels are connected to the God from the movie ST:V
Maybe it's that god who is sending those angels to get him the ship especially since Spock now plays the crucial role since he is seeing them and in ST:V it is his brother Sybok who is looking fanatically for God in that movie. I mean that will finally explain his obsession with it and that is that it was part of Spock's family. And in the 2nd episode of STD crew stumbles on the church which is dedicated to many gods--just like in ST:V when that God said that he is all gods and even meta-morphed his face to prove it. So the show will have a nice tie-in with ST:V.
teachings of the Bible are so muddled and self-contradictory that it was possible for Christians to happily burn heretics alive for five long centuries. It was even possible for the most venerated patriarchs of the Church, like St. Augustine and St. Thomas Aquinas, to conclude that heretics should be tortured (Augustine) or killed outright (Aquinas). Martin Luther and John Calvin advocated the wholesale murder of heretics, apostates, Jews, and witches. - Sam Harris, "Letter To A Christian Nation"
