On one hand, she probably didn't think of "blessed" the way it affected you. For her, saying "have a blessed day" might have been the same as "have a good day" and nothing more to it. It's not like it has the same impact as "God bless you", I think.
On the other hand, even I would know it's a social faux pas to say this to a customer you don't know, given the connotation of the word "blessed". So I get where you're coming from.
