The changes don't have to be advantageous - if the animal lives long enough to produce offspring, that will be enough to get the change passed to the next generation. A 1/1001 of a butterfly wing is not a wing, but it's not a deadly mutation either, so it will get passed on to the next generation.
[As it happens, I know SFA about evolution, so just for the sake of argument, I'll agree with whatever you have to say on the subject - and you can get back to describing your god and proving it exists.]
