I think he's saying that it's not science's fault that facts convey what you perceive to be an anti-religious message.
I don't care that the show has an anti religious undertones as long as they communicate that message with undistorted facts.
If you want an example. When he talks about Halley's "prophecy" he goes out of his way to point out it precision in comparison to the "prophecy" of mystics.
