Yes and no. Praying for the sick, hungry, injured, etc. is often kindly meant, I'm sure. But I remember church prayers for enemies and they always seemed to boil down to "and help Jeremy see the error of his ways." And I often thought the prayers thought that a lightening bolt or two wouldn't go amiss.
Responding to an atheist, with "I'll pray for you," is a little more like I'm afraid to say "fuck you," so I'll just threaten to include you my religion because I know what a treat that will be for you.
If there is a god, I want to believe that there is a god. If there is not a god, I want to believe that there is no god.
