Question: Why didn't the machines use cows instead of people?

Better question would be

instead of going through the effort of making the human farms and the matrix, why couldn't they just build solar panels which reached beyond the clouds

Or simply clean up the atmosphere so they don't have to hyper-engineer the solution?
