I think the gods in ASOIAF are not real, but magic and dark arts are. Beric Dondarrion and Lady Stoneheart are resurrected by Thoros of Myr through the dark arts.

I think that, just like in our world, people use the gods to their advantage (hoping to gain power or influence). The main difference is that in ASOIAF, they have magic to convince more people. 
That makes a lot more sense, i mean if R'hllor is real and has the power of resurrection then Stannis's army would crush everyone with ease and that doesn't make for much of an interesting story does it?
