It's funny, though - I see four doctors on the regular, and I have no idea about the religious leanings of any of them. And I don't particularly care.

As for Neo thanking God for (essentially) inventing medicine, that seems rather pointless. If God hadn't allowed for illness, disease, and accidents, there would have been no need for medical science.

I'd also like an answer as to what happens if the doctor prays to the wrong god.  Does that gum up the works?

Wrong! I do not judge people by a "measure" you have dishonestly invented. Anyone can sincerely believe in the Bible and also be sincerely mistaken about what they believe. If you persist in this dishonest behavior, I will banish you to The Penalty Box.
