Matter comes from stars, which were originally just giant balls of hydrogen atoms that clumped together and went nuclear. Over time the star cooks up all of the other elements. All of the celestial bodies such as planets and asteroids come from the elements that the stars made from hydrogen atoms. There's no mystery about the process.
A better question might be where does the hydrogen come from? The answer is that it comes from quantum foam but it takes a lot of evolutionary processes for the hydrogen to actually form. It just doesn't pop into existence as a hydrogen atom.
If you lived long enough you would see hydrogen forming stars in the giant voids.
Hydrogen is matter, you nimrod.
