Of course, different musical scales evolved with different peoples and cultures.  And we know it's all about frequencies - which frequencies will tune together to form a "beatless" merge, which are easily perceptible to the human ear, what is sing-able, what is easy to build into a musical instrument, etc.  Any string player (or even some brass and woodwind) can demonstrate a quarter-tone, but building a quarter-tone piano has proved to be a challenging task.

So just as we cannot claim that Yahweh (who supposedly created the universe 3000 years after these flutes were played) influenced all humankind, we also cannot attribute that to Shiva.
