While Krakatau is the accepted Indonesian name, and it's possible that "Krakatoa" was a typo that stuck after some non Portuguese typesetter misspelled Krakatao, the fact remains that it has, indeed, stuck. I typed the name in Wikipedia, and the article name is still "Krakatoa" and not "Krakatao." And unlike cases like, say Genghis Khan, there's no huge digression about how historians are coming around to a certain, different, spelling. It's not exactly THE official name, but it seems to be AN official name.
