I think you raise a good point here. This is a challenge to people who think that only science tells us what is true.
If someone with all the biological characteristics of a man says that she's a woman, I think we should believe her. However, I don't see how this is a scientific conclusion.
Science works as well as it does because it relies on empirical, quantifiable, repeatable experiments. What empirical, quantifiable, and repeatable experiment can prove or disprove (or falsify) a person's unshakable belief that she is a woman?
We certainly don't accept feelings as scientific proof in any other area. If we did, we'd have to accept it when people say they have the feeling that God is with them, or that angels guide them, or any number of other beliefs that scientists tend not to accept.
In short: I believe trans people, but not for scientific reasons.
