You're right to an extent... but the body parts (and behaviors!) related to femininity and masculinity aren't those which are covered by clothing or invisible: they are muscularity, softness, diminutiveness/largeness, hand/foot/head size, shapeliness (hourglass figure for instance), timidness/assertiveness, agression/pacifism.
Really... has nothing to do with dicks and vaginas. One is not made effeminate, womanly, or generally foppish as a result their dick: it's behavioral, cultural, and 100% how they appear in the eyes of others.
