I'm pretty sure Thou Shalt Not Kill only pertained to the Yahwists. The people who worshiped Yahweh. Note that right after giving Moses the commandments, Yahweh told him his people were corrupt and needed to be killed. Much like how they were only supposed to take slaves from other tribes, but members of their tribe were to be released after seven years. Aside from a loophole.
