You're conflating religion with religious people. Being vehemently against a set of ideas is completely different then wanting to kill anyone who holds them.
For example, I think misogyny is filthy and far too prevalent in American society. I think it's a mindset that is harmful and we should strive to get rid of it. Does that mean anyone who makes an offhand mysogynist remark should be eliminated? Of course not. Even if someone was adamantly and openly misogynistic (Women belong in the kitchen, etc etc), I wouldn't try to 'get rid' of them, because that destroys the possibilty of discussion and trying to get them to change their mind.
Ideas =/= people.
