Putting the whole "whether it would pass" conversation aside for a moment, I call bullshit on the title of this thread.
Nothing in the bill would make atheism illegal. Stop assuming that all atheists are anti-theists or spend their time ranting and insulting religion. Most of us are quite content with just not believing in God and having the occasional conversation about beliefs.
Additionally, this bill says it will effectively ban discriminatory speech aimed at "groups" of people. Well, if Christians can count as a group, arguably atheists could too. The EU likely has more atheists than any other continent; it would be absurd to think that a law making their beliefs illegal would even get properly discussed.
