That would actually be a good option.

Also, I wonder how painful it would be to put in a ".org" on the current logo. I know nothing of computer graphics, so it's just a question.

I doubt it would be that hard to put in, but it would probably ruin the symmetry in the current logo if you were to.

I wonder if it would be possible to give users the option of old logo or new logo as part of the settings? For those who like it how it is. Everyone wins?

It ruins the aesthetics of any logo, IMO. I'd assume that you wouldn't be confused with the address bar 1" from the logo.

On the merch, you could always put the web address underneath the image or on the back of the shirt.

I agree with both points. Having the option on the bottom to change to whatever theme you prefer is a good choice. Plus, I like the picture in my mind of the current logo on a shirt.

My "submission" was only a joke about the comic sans and .org things.
I can't do anything creative if I had to save my own ass with it.

But, if anyone's interested, I can donate that background I jumbled together... the photoshop file with the 3 layers, so you can do anything else with them.
