Well, Adam and Jamie are both atheists, but I'm not sure about the other producers on the show. Of course - it's understandable, that they want to stay away from the subject of religion on such a mainstream show, since it's controversial and practically impossible to test scientifically. And even if they did make episodes scrutinizing the myths associated with any major religion - for example the infeasibility of Noah's Ark - the networks would probably just reject, or shelf those.
"Penn&Teller's Bullshit" did a few episodes on religion, among them a pretty damning one about Vatican. That episode - although originally aired - was omitted on the official DVD and I'll bet it doesn't get a lot of air-time in re-runs.
