That line is key in understanding the film; the top Army brass in the film aren't much more sympathetic than the Wehrmacht officers they're supposed to be stopping. And for most of the film, the real antagonists aren't the Nazis, but their own superiors. I can remember in the DVD commentary, someone said that part of the pitch they used to sell the movie to MGM was talking about how the Dozen and Reisman bonded as they figured out they had a common enemy, "and it ain't the Germans." And by the end, how do they react with the carnage we just saw? With enough glee that Bronson gives that cleverly phrased line; they assume he's talking about a repeat mission, but we can also see it as a veiled threat to them, and after all the shit he had to go through, can we blame him for thinking that?
